If the anime starts catching up with the manga, they'll either have to cut it short or start making episodes that count as fillers because it ain't part of the original story. Or make up an entirely different orginal story. The first series of Fullmetal Alchemist comes to mind.
From what I've seen it's not uncommon to do half a season and then continue later on.
Half a season being around 12 episodes.
Which is why you see so many ridiculous fillers in Naruto and flashbacks.

I really hate that they do this......this very thing is what led in my opinon one of the greateast anime in the last few years, Soul Eater, to having an abomination of an ending. the manga wan't finished so when they got to the end they went from really well though out story of over 50 eps to an ending pulled entirely out of there asses.
